What was wrong in the eyes of the unwell and unwise?

(been playing alot of Dragon age:origins, and Modern Warfare, and wondered what would happen if the two were mixed. This is as brief as can be, but it gives the gist of the story)
Imagine a world similar to ours, the timeline almost identical, except magic existed.
Those that had the power to wield magic were feared and gained power, becoming the ruling classes, forcing the commoners to live in squalor. The church pleaded for the non-mages to rise and cast down the magi, saying the use of magic is against the creators will.
The peasents tried to unite to overpower the magi, and failed miserably in continual wars. Until the discovery of gunpowder in1044.
As weapons evolved, so did the churches attitude to the "war" with mages, creating the Templars, Soldiers trained especially to hunt and kill mages. The mages and their loyal soldiers began to loose battles and eventually, were forced into hiding altogether. The tyranny of the Magi was over, but the church will not stop until all Magi are dead.

Hmm.. Could the mages possibly have bred a War mage? Controled the 'breeding' over the mages, to create something grander. A magic that has never been seen or heard of?
The mages have been sent underground, but how long will they remain in hiding until their hostility takes over? They are a dying race, or are they?

They do have a sort of mage army, but the idea of the grander mage does intrigue me

Well I should hope they aren't completely defenseless and that they do have a 'sort of army'... Hehe... but it's a possibility that the elder council, or whatever you wish to call it has begun to control the breeding of the mages, matching skill to skill, power to power, and ocassionally crossing lines to breed something spectacular.
It is possible within this there is another revolution.. the mages who don't want to be controlled by the elders or the humans.

Mage controled breeding, maybe even research labs for 'testing' civillians to see if they can "awaken" magic powers in anyone to increase their ranks?....Im all for blowing up lab's....the chemicals seem to make better bangs...lol
Also, anyone feel free to join, the more mage killers..the brighter the future....lol
